The purpose was to push atoms together with the intention of smashing them, causing tiny explosions. They were looking for a Higgs Boson, called the God particle.

William was considering using this underground location as one of his permanent homes, after Michael was dead. He marked the exits and other places he might be able to make exit holes out of the large ring and sub-ring for his new permanent lair.
